After doing so, gpup.exe asked for permission when running, and was finally successful in updating other plugins. The problem was resolved by manually updating to Plugin Manager 0.9.3.1, as suggested by davegb3. Even running Notepad++ with Admin privileges did not help. I was having the same problem on Windows 7 Pro 64-bit, with the same Plugin Manager pop-up appearing each time I ran Notepad++, and it never properly updated the listed items.
